I follow the 'Stich instructions...        

Pull the armor and wash in a front-load with gear specific wash (I've used Nikwax, now use Graingers), then wash-in waterproofing before Also using a spray-on waterproofing. Normal detergents aren't a good thing for Gore-Tex, clogging the pores which means that you've just eliminated all breath-ability AND compromised the water-proofness (as those clogged pores will now soak water though the membrane).

I also use a seam-sealer on the zippers, but if you use something good (Seam Grip, for instance) it's only a once-in-a-blue-moon kinda thing. I think I've done it twice on the Roadcrafter.

The worst I've had happen is a label on the inside of my Roadcrafter (been through ~30 washes) came unstitched and is now missing. No other damage or change in function.
